It'll only be an issue if you intend on *using* the internal code for anything. 
External program sections don't have an "internal code prefix" like Message Grou
ps and File Libraries do, so we have to rely on the uniqueness of the internal c
ode for each program, alone. But not much is done *internally* in Synchronet wit
h that case, it's mainly used for launching an external from a script/shell or h
aving custom.

It's probably not a problem, but changing the internal code for one of them (you
 have 16 chars to play with in v3.20!) shouldn't break anything either.
